The fact that an estimate comes out of a software estimation tool doesn't mean that it's accurate. The estimate's assumptions might be incorrect, or the estimate might have been calibrated with inappropriate or flawed calibration data. The tool's control knobs might have been used to insert bias. The tool's underlying estimation methodology might be questionable.
